Deleting some registry files like that would make it seem as though you'd never installed any programs there. So whatever issues you're having, registry related, that prevents you from running whatever program properly, by deleting it's registry file, it's as if the program never existed. So you can do a fresh install of whatever. At least, that's been my experience.
Yup. And, you don't have to "install" for a registry key to be created. It's just how Windows works. It's like notes on where things are and how to start them up, etc.
EDIT: In this case, as Haldrie said, it's how ePSXe stores its configuration. Which plugins are used, your settings, etc. That's why you don't have to set up when going from 1.5.2 to 1.6.0 and vice versa.
Corey, if you don't get this problem solved, you could also use another emulator that's just as good, like pSX.
