Are you just wanting to play on an emulator? If so, there's no need to. Just grab something like Daemon Tools and mount the image, and your emulator can play it (just direct it to the CD drive).
Ah, ok. Well, if my search turned up good info, you still won't need to convert it to .iso then to eboot. Here's what I found:

Download and install Simple PopStation GUI (See the "Resources" section).

Double-click the "Simple PopStation GUI" icon on your desktop to open the program
Click "Browse" next to the "PSX Image FIle" area to load an MDS file, then click "Open."

Click "Select" next to the "Output Folder" area to select a folder to save the EBOOT file, then click "Open."

Click "Go" to convert MDS to EBOOT. Depending on the size of the MDS, it will take several minutes to convert to an EBOOT file.

OMG; you don't know how much time I wasted trying to convert an MDF image of Xenogears for a customized eboot. I wonder why the MDF has the game files hidden while other IOS's and BIN's have all files accessible for conversions. Is it because of some type of new Copy-Protection they used for the game or simply a stupid mistake the uploader made when he created the disc image. I am thinking it must be something with the game developers because images all over the web only have the images with hidden games files. Luckily Simple PopStation GUI can handle MDF's unlike every other EBOOT creator out there. Funny thing is I used to use Simple PopStation GUI but stopped after PSX2PSP was released (which doesn't accept MDF's). I almost gave up on MDF's; I'll admit though I was getting worried about all those classics on this site that still use MDF. Thanx for your help XularusXIII!
Just an interesting update to my MDF of Xenogears. I went ahead and applied the Undub patch that's available for this game but to do this I needed to convert the MDF to a BIN file; In my last post I explained how my attempt to convert the MDF to ISO and use use it in PSX2PSP didn't work. This is strange that BIN conversion works but not ISO conversion so I guess it was never about Copy-Protection after all; it must be that the image has to be in BIN format for PSX2PSP to convert this game correctly. Doesn't make a whole lot of sense either way since ISO and BIN from the same MDF should work either way; but its sort of a stupid question at this point; and one I don't particularly want to waste any more time trying to figure out. If anyone has any ideas drop me a line.

It's so easy to convert any disc image to Bin Cue there are several options to do so but the most reliable is just to mount the disc image in daemon tools lite and use IMGburn to make a new disc image from the Daemon Tools Lite Virtual disc drive
I strongly recommend against most converters like Magic ISO ect as they destroy XA headers used in PSX CD images that are used for XA sound files and XA sound file containers as well as STR files and STR file containers (sound and movie files, that is destroying with makes games have no sound or just not work anymore)
The only direct converter worth using is ISObuster that does the job correctly keeping the original layout and the XA and STR headers in tact even so over all the D-Tools Lite plus ImgBurn method is still more reliable
