The files you extracted are what were uploaded, it has nothing to do with your unpacking methods. Technically this format is superior to what a common person actually wants, because it fixes all the usual track offset problems.
If you'd like to tidy the effing mess up, I'd suggest changing the image into a bin+cue (CDs with audio can't be functionally stored as single files, 2 files is as good as it gets). To port it to bin+cue, mount it's .cue file to a virtual drive, then re-rip the drive using something decent like CDRwin 3.9 (or ImgBurn).
