Batman Begins was obviously a prequel. Dark Knight is the beginnings of the Joker. Homemade clothes, crappy makeup, etc.
It would be like if Lucas had make Anakin crash his pod and die in Episode One.

It can't be a prequel though because the 1989 Batman movie features its own version of the Joker's origin and his first meeting with Batman. The Dark Knight can't be set in the original film's timeline, that would make no sense whatsoever.
