Beat Darkness Within, and holy crap I missed a lot of stuff. >__>; I think I know where most of those hidden clues went, you can optionally bring up the "research document" feature on any document you find, though the game automatically shows it when you find a document with clues you need. As for that other stuff though, no clue.
