Since you're softmodding, use ModMii; it will guide you through everything so you won't have to explain everything to us: http://modmii.zzl.org/home.html
It'll tell you what you need to do so.
For the ISO files, I recommend using a USB flash/hard drive instead of SD. There are USB Loaders all over the place (like Google Code), but ModMii downloads those as well.
Make sure you let ModMii get the so-called cIOSes too

EDIT: USB Wii iso loading is a li'l different; you might have to do some converting and/or partitioning of your USB hard drive

As above just use ModMii but I would advise you stay away from guides ModMii is just about automated and will download just about everything you need by itself
now the issue here is that not all Wii versions can play DVD-/+R's infact it was only the first few releases then Nintendo made it so it was not possible to boot a DVD-/+R disc
the method that is used now is much better using an external USB HDD (USB flash drives are 50/50 though some work some don't some have half work because they will have problems with some games) ModMii will install everything needed to do that then it is up to you what USB loader you want
For USB loaders though most the ones you want are in beta stages for the advanced features but if you are just wanting the Wii software then the latest stable version is all you need
For advanced features though like Nand emulation (fast loading wad games aka WiiWare/Virtual Console and Game saves) or GameCube loading (GameCube loading is only worth it if you have GC ports for Pads)
So to sum it up depending on your needs depends on the version of USB Loader needed
For direct disc booting you will either need to mod the main method of loading disc (I will not recommend that though) or use a custom disc loader, but as I stated before not all Wii's can load DVD-/+R's and they actually read at a slower rate to retail discs so some games may lag at points, most don't though, USB however reads disc images faster than retail discs are read, so faster load times (You will need to get these disc loaders separate from ModMii as they are not part of the ModMii modding kit)

The ones that can read discs are ones before Dec. 2009 from what I heard all over the place
I don't have much Wii games so I just use a spare 8GB flash drive, but you can always use an external hard drive (USB)
@Zorlon, I have a question: can I use iso's on my fat32 usb or is it that I have to use wbfs (game format)?

You can try I never bothered as wbfs format will remove junk and split the file if it's over 4GB onto Fat32 a *.iso will not be split on Fat32 and unless you remove the junk manually (not advisable) and you manage to get the size to 4GB or less
*.ISO files should work no matter the format of the drive (NTSC, FAT32 or WBFS), just Fat32 has the 4GB single file size limit
A normal untouched iso dump of a Wii game is 4.7 GB, you can scrub these or use ciso to get the size down, wbfs is still best overall though as games over 4GB and split auto and have junk scrubbed and update info removed for you and still let you play start to end
GC games can be played direct as an untouched ISO though the max file size is apx 1.2GB for GC software

So where should be my iso's be in? Like directories and stuff (G:\directory name)
I got the gamecube games fine so don't worry about them
EDIT: The GC games aren't on my gamertag since I emulate the GC games while I don't have the controller before you ask

I wasn't going to lol, I put that wooden spoon away for you.
It's the same folder structure as wbfs files for iso files, you can do that through the same manager that you make those wbfs files with or you can do it manually, either works
The same manager does support ciso as well

I softmodded my Wii for this exact purpose yesterday. This guide worked for me.

Don't be supprized if you have issues with newer methods/software/games
the reason we advise to stay away from guides is because they get out of date, both the files and the methods
ModMii will actually update, I would even use that to update the Wii's mods as well as just modding it, it's self guided as well so any noob should be able to use it, if they can read and follow basic instructions.
