The copy of Wind Waker I picked up from this site unpacked as a GCM file. Dolphin read it fine but it confused me a little the first time. I dunno if that could be your issue though

Do you still have the original Archives before extracting???

GameCube games are usually in GCM or ISO so to me it sounds you have extracted too far and extracted the iso contents, most Archive extracting tools can also extract iso files
