Link MM. He's matured so much since Ocarina besides physically. You'd have to be to stay sane after all he's been through. Also Chateu Romani is obviously alcoholic. Cause you have to be an adult in order to have a drink it.
Link WW. He wasn't chosen by the Gods until after he put the Triforce of Courage together (or as most in the game call it, the Triumph Forks). And then there is the "Oh My, did he just stab Gannon in the forehead down to the hilt" scene.
Ike FE9 and FE10. He goes from a rookie to a leader to a Lord and then he gives up nobility. Then continues leading, becomes a Martin Luther King Jr. of his time, and finally defeats an evil goddess who was going to kill everybody

I dont say favorite, but i like much of Jade from Beyond Good & Evil. I mean, she's a woman game character who doesn't need to recur to sexuality to be cool. He's have a strong sence of justice, and i think this is very nice.

Cait Sith from ff7, and Quina from ff9 come to mind. Highly original and creative characters I thought, especially Quina. How awesome would it be to travel around with a deranged chef who stabs people with a giant fork and eats them. Eating people = win, Cait Sith's 2nd limit = win.
