I came across this post while searching. I had the same problem. I got mgs iso from emuparadise.org, and I'm using epsxe. If you have a similar problem, this will fix it.
You will need two things:
1.) Psxeven- This emulator will allow you to change MGS disc 1 to disc 2 without any problems.
2.) Psxmemtool- This tool will allow you to copy MGS's memory block from epsxe's memory card to psxeven's memory card and vice versa.
