Most of it comes from the Rockman Zero Remastered Tracks albums. They contain some drama tracks with additional information that is not spoken of in the games. There are some nice people out there that have translated the drama tracks, so I've read and remembered most of it.

Anyways if you also want to know about everything that happened in the Zero series , I'll post that later.

There's a possible plot hole here but I'll skip explaining that and just go on explaining what I believe happened.

100 years after the Elf Wars ended, X, the leader of Neo-Arcadia couldn't use his body anymore. The seal was too much of a burden. X being a symbol of hope and peace for everyone had to keep exist, or people would lose to spirit to live. So it was decided that a clone was to be made. Ciel, a young human scientist created Copy-X when she was only a couple of years old. Copy-X was immediatly put in command of Neo-Arcadia. Everything went smoothly. People didn't notice any difference.

A couple of years later an energy crisis errupted in Neo-Arcadia. There just wasn't enough energy for both humans and reploids to survive. So Copy-X and the forces of Neo-Arcadia started to hunt down and kill innocent reploids to preserve energy. Neo-Arcadia started to turn into a human paradise while the reploids feared for their lives. Ciel joined a reploid resistance that tried their best to fight back.

One day Ciel heard a rumor about the legendary hero Zero, who saved the world in the past. Only he could help them win this war. While exploring an old underground complex in hope of finding Zero, Ciel and some resistance members had to make a run for it when the forces of Neo-Arcadia found them. Running deeper inside the complex they reach a gigantic door.

Inside, they found Zero in a very bad shape. Sacrificing her precious cyber elf, Ciel manage to resurect Zero and push back Neo-Arcadia for now. Zero, having a hard time to remember his past, agrees to help the resistance.

So anyway, many not so exciting evens happen during the game so I will fast forward to the end. Oh and before that, I just want to mention that Zero twice encounters each of the Four Guardians of Master X (or X's Generals, doesn't matter really.), Harpuia, Fefnir, Leviathan and Phantom. They are all clones of X and each command one specific military force in Neo-Arcadia.
Also, the real X has shown himself a couple of times. He has taken the form of a cyber elf to communicate with Zero. He still cannot use his body though.

So in the end, Zero successfully reach the top of Neo-Arcadia and fights the Generals and beat them. They all fleed except Phantom who commits suicide in an attempt to kill Zero in the process. Zero finally meet Copy-X who desribe himself as a hero and a perfect copy that is able to make Neo-Arcadia into a better place, something the original X couldn't. After a fierce battle, Copy-X is destroyed and the game ends.

Zero: I've just remembered something... He was not as naive as you are.
That's what made him a hero.

Eh that's all for the first Zero game, I'll try not to write so much about the other 3 games. There aren't that much info worth to mention anyway, I think. I'll give you the rest in just a while. Need to eat dinner now.

Elf War began again then. It lasted only 4 years but was a terrible catastrophe on a planetary scale: approximately 90 % of reploids and 60 % of human were exterminated.

X and Mother Elf took care of those Mavericks that were corrupted by viruses and the like. It's stated that after the Mav Wars, people began abusing Cyber Elfs, which forces X to create Neo Arcadia. It is implied that Reploids can still go Maverick by choice, and that Dr. Weil basicly concidered each and every Reploid to be a potential maverick, possibly because he lived his life through the war, claiming that they should be nothing but tools for the humans.

And uh... OK, new series... Then we'll get twenty sequels with barely any changes of this until another spin-off surfaces... Rockman original spin-offs are awesome, but the never-ending sequels hurt...

One year later after the evens of MMZ1, Zero has left the resistance on a journey. Not really sure why he left, but he got his reasons I guess. So anyways, Zero is hunted down by the Neo-Arcadian forces but manage to survive the encounter. He however faints and is saved by Harpuia, who know acts as the leader of Neo-Arcadia. The death of Copy-X was probably not made official to keep people calm. Harpuia brought Zero to the "front door" of the resistance new base. Zero was found, brought inside the base and fixed up.

Inside the base Zero was introduced to the resistance new leader: Elpizo. Ciel didn't have time to act as the leader anymore as she now is trying to find a new energy source to solve the crisis in Neo-Arcadia and thus end this war. She's also doing research on two baby elves, both born from the Dark Elf.

After doing some missions under Elpizo's command, the resistance launch a full scale attack at Neo-Arcadia. Elpizo believed that they finally had the chance to stop the war by crushing Neo-Arcadia. Ciel tried to convince him that her research would be ready soon so they won't need to fight but he wouldn't listen. The attack was a failure.

Upon reaching the front line, Zero discovers body after body of dead resistance members. He gets past the carnage and discovers Elpizo, severely wounded by Harpuia, Fefnir and Leviathan. After some chit-chat Zero gets a call from the resistance base that an unknown object is getting closer to the base. The Generals reveals that they've launched a full scale bombardment to wipe out the resistance for good. Zero is immediately transferred back to base with Elpizo and then sent to take care of the incoming ships.

After successfully taking care of the bombers, Zero comes back to the base and is told that Elpizo has left them. He left a final message where he explains how he failed the resistance and Ciel and how he need more power to finally destroy Neo-Arcadia and all humans, to finally become a true hero (he's a nutcase). He also took the two baby elves with him.

Zero tries his best to track down Elpizo and later on finds him. Elpizo speaks of a power that he learned of and if he acquire this, he will be unbeatable. He is of course talking about the Dark Elf, and the key to unlock this power is the baby elves.

Much later on Elpizo successfully managed to weaken the seal on the Dark Elf and has found the location where it is sealed away. Zero finally reach the top of a sacred shrine in Neo-Arcadia. Elpizo is already there. And so is the body of the original X, standing up attached to a machine, sealing the Dark Elf. Elpizo, blinded by potentional power of the Dark Elf stabs his sword right through X's body. The body is completely destroyed. The legend's physical form is gone forever. The Dark Elf, now unsealed, is fused with Elpizo giving him extraordinary powers. But Elpizo can't handle all awesome power and is completely deformed into a hideous being.

Zero manage to defeat Elpizo, who now is fatally wounded and about to die. He now understands how wrong he was and bla bla bla. When he's about to die something happens though, the Dark Elf is reacting to one of the baby elves and apparently is trying to break through the curse. For a small while, the Dark Elf turned back into the Mother Elf, and sprinkled something on Elpizo, turning him into cyber elf and thus saving his life. The curse is put back and the Dark Elf flies away.

The game ends with this:

???: It seems the Dark Elf has been awakened. Hee hee hee hee. The time has come for you to take action, Omega...
???: Hee hee hee hee. Hee hee hee.

One more thing. Check the picture I attached. It shows humans and reploids finally living side by side. Neo-Arcadia is no more, Weil is dead, X is gone or at least almost gone, Zero most likely also gone. What is there to fight for and against? NOTHING! The world is at peace. Until the next part in the storyline, which I believe will be Mega Man ZX. You'll see that I'm right.
