It's been a while since I actually did one myself, but it should isolate bad sectors so they don't get used.
Have a look on the WD site (or whatever brand drive you've got) and grab the appropriate utility.

Low level format utilities for the hard disk

Important drive information (servo, sector layout, and defect management, etc.) is stored in the low-level format at the factory. This information is designed to last the life of the drive and therefore it is not possible to low level the drive outside the factory. Although some drive manufactures and BIOS provided so-called "low level format utilities", they actually perform a write-read verify of the drive’s user data sectors, and do not actually perform a low-level format. In the event of a corrupted master boot record or boot block virus, use FDISK /MBR command to restore the master boot record. If you need to low level format your hard drive then check the drive manufacturer and download such an utility from its website. Every drive manufacturer provides just such a utility.

So, in Mass Effect 2 I'm about to Omega 4 relay, how essential are upgrades for most of the characters to insure their survival? I have most stuff upgraded but I don't know if I want to checking more planets for resources.

Fairly high. If you have most upgrades you might be fine (ME2 is EXTREMELY forgiving on preparation compared to most RPGs), but if everyone surviving is part of your plan of action, it might be worth scanning that tiny bit more. It's probably the single most important part of that whole sequence as far as survival goes (there's a good deal of leeway in how you delegate during the mission for the most part).

If you're scanning, try probing only the planets with 'rich' or 'good' mineral sources. It's a waste of effort going for anything less.
