The plot of Uncharted 3:
20 years ago (give or take) "Drake" (turns out his name was a pseudonym this whole time and he made up his entire backstory) tried to swipe some old relics belonging to Sir Drake. According to Nathan, Drake may have hidden a big secret during one of his voyages, and these relics may be the key to unlocking it. Along the way he stumbled into a plot by professional treasure hunters who are after the same thing. This leads to him joining up with Sully, yadda yadda yadda.
Flash forward 20 years, they attempt to sell Sir Drake's ring on the black market, hoping to draw the attention of Marlowe and her crew. It succeeds and Drake finally gets the other half of the puzzle. While this is going on he finds out that T. E. Lawrence (Lawrence of Arabia) was also after the same score (and was likely assassinated for getting too close). The destination? Iram of the Pillars, a lost city of immeasurable wealth that was swallowed by the sands way back when.
Then the hunt is on for a series of keys hidden by Crusaders that point the way to Iram. Stuff happens, yadda yadda.
It turns out Marlowe and her group are part of a long standing Illuminati-esque group that dates back to Queen Elizabeth I's time. They were aware that Sir Drake was hiding something big from the rest of the group (he was a member, as were all of Elizabeth's major advisors). They basically aim to manipulate everyone everywhere through fear and intimidation (Historical note: the apple didn't fall far from the tree in her case).
The medals give coordinates for an area in Yemen. This leads to Drake and Sully heading down there in search of the lost city. Marlowe apparently beat them to it and hired a bunch of mercs.
They get coordinates for an area in the Rub'al Khali from another temple, and the race is pretty muc-SUDDENLY, PIRATES.
PIRATES.
WATER.
CRUISE SHIP
And now back to our regularly scheduled program.
While Drake was tripping balls shit got worse. Now it's a rescue mission as well as a treasure hunt.
And that pretty much takes you to where you are.
Yeah good summary,. Also that part with the pirates really did seem like filler levels.

I guess it just didn't occur to them that they could have put that bit after Syria and used it as a way for Drake & Sully to sneak into Yemen. Or possibly have Sully sneak in beforehand/afterwards or something. At least then it'd fit into the plot a tiny bit better.
Which also kind of confuses me. They had to get help to sneak into Yemen, but getting into Syria and France were no problem?

But then again, I guess they needed a way to shoehorn Elena and that whole romantic subplot that makes no sense and pisses me off into the game.
The extent of Drake's personality is "I hunt treasure". How the fuck do you dislike the guy for doing that? Does she love his sarcastic remarks that much? It's like dating a block of wood then complaining that it's made of wood.
