Best system to use is still currently the original Wii version, but very little can't be done on the Later Wii and WiiU anyway
I am not going to go through the process of modding the Wii in the first place so this presumes you already have the homebrew channel installed

Installation of Loader
Just create a Nintendont folder inside your S\apps or USB:\apps folder, download loader.dol to that folder and rename it to boot.dol (or download as and name it boot.dol there)
You can also download meta.xml & icon.png to the same folder to give it a proper icon and description
Installation of games
Formatted space as FAT32 with 32KB clusters
USB or SD use the same path
games\game name [code]\game.iso
two disc games should have disc 1 names game.iso and disc 2 named disc2.iso
e.g. [single disc game]

Running
Simply start up the Homebrew Channel (or Homebrew loader via more modern USB loaders) and load up Nintendont from there
Once running you must select SD or USB for loading (even if you plan to run from disc)
Once there you can press B on the Wii Mote/Wii U controller to bring up extra options,
If you need to change anything press A on it or press B to return to your games list
For those wanting to use GC pads and memcards don't need to change anything (Native Control set to On is a good idea otherwise the Wii Mote may default as a controller if you have something attached to it)
For those wanting to use Wii motes with a Classic Pad also don't need to change anything
For those wanting to use a USB HID controller then enable Use HID device
For those that have GC Memcards do not need to change anything
For those wanting to use a Virtual memcard need to enable Memcard Emulation
Once everything is setup the way you want, hit B to return to the games list and hit A on the game you want to play
Other Options
Dios Mios is another option for GameCube games though a little out of date it still supports GC-GBA link up, but this is only really any good for Wii original version owners but does add a few game features and enables more to be playable
