i haven't actually played that much of Twilight Princess to actually give it a place in my list. Although Skyward Sword was a very fun entry into the Zelda series. I still need to finish that one as well. I'm right near the end. Windwaker was a beautiful adventure that had a real sense of exploration. I'd probably actually move it to #3 over Z:LA now that I think about it. I really need to get another copy of that. I would love to play through it again.
The first two Zelda games are the only Zelda games that still provide anything of a challenge. Everything from LTTP onwards got way too easy, which is why Zelda 1 & 2 remain so high on my "favourite to play" list. I still feel the dread of "shit, I might actually die at some point here!" that I don't get from most of the newer Zelda titles.

One thing that I loved about Zelda 2 was the random encounters. It provided actual dread when going through the overmap that no other Zelda game provided. It's also one of the few titles where skill is a huge part of getting through the game -- there are enemies that require patience, persistence, and knowing exactly what/where their weak points are, rather than if you have the correct items.

It definitely has a lot of problems that make it a less entertaining/accessible title, but it's still one of my favourites. My absolute favourite games are the ones where I can beat them thirty or forty times and still feel accomplished when I beat the last boss.
