A game I remember is Cosmo's Cosmic Adventure by Apogee, your standard PC platformer but I always loved it and it's pretty much nostalgic. Probably people played it, but I don't see it mentioned much.

Holy shit. When I thought of obscure this was the first thing that came to my mind. I hadn't even thought about it or played it since I was like, six. Too weird. But yeah it was fun.

The Aerobiz series had been ignored when it was released here.
I've played both the first game and Supersonic on Super NES, and liked them. They were different than most other popular games, which made them cool, in my opinion.

To see Koei return to the series would be a treat...but that's wishful thinking. The best they'd probably do is re-release them for the Virtual Console.

I forgot about Holy Diver for the nes. It's an insanely difficult game.

Not sure if this counts: Mach Rider for NES. I have it, and can't believe it's fully Nintendo. basically, your a dude on a bide with guns in a futuristic apocalyptic nightmare, driving and shooting stuff. it's 1995, so it's really early. though it's not obscured, I think Shatterhand is a good one that doesn't get it's dues, as well.

Well... any brazilian game can be considered... obscure, hehehehehhe.
But, by the way, one I like is Devil Hunter Yoko, for Genesis.
I like "Férias Frustradas do Pica Pau" as well, this is a brazilian game about Woody.
Listen to my cover using Vocaloid :

Brandish for SNES is a pretty fun overhead dungeon/puzzle game. I had a great time but I never thought about re-playing it.

Emuparadise also doesn't have many of the games, especially with Densha de Go! Ryojouhen (Playstation 2) and Densha de Go Professional 2 (Playstation 2) being absent and never listed. I've even requested them for many years, but no one's posted.
I have one for Dreamcast if you want me to upload it.

I tried a couple weird RPGs. DemiKids Light and Dark version (GBA) kinda sucked. It had an interesting premise but... eh. Fossil Fighters (DS) was much more solid but the "rock paper scissors" combat system and the strict linear plot put me off. I enjoyed hunting for 'mons' through fossil digging. Then there's Spectrobes (DS). Oh god Spectrobes. I got the collector's edition (came with 38 screen-cover code cards) and... no. Never again.

Non-RPGs, Tron 2.0 Killer App (GBA) is nice game but some elements drive me to rage (hide your shame, Hacking minigame). Nice set of minigames, but sometimes the game drives me spare. Also, cutscene graphics royally stink and the voice acting feels flat. Also, I'm not exactly certain if this is obscure but Taiko Drum Master (PS2) is a nice music game. The drum-controller is huge, but the game is pretty fun and has weird graphics that bob around.

I love beat 'em ups and one of my favorites is Shin Nekketsu Kouha: Kunio-tachi no Banka (SNES). Reminds me of Renegade on steroids. The very beginning has you breaking out of jail by beating up the cops, which is probably a reason why this was never released outside of Japan. Fortunately, an English translation is available.

I like Skyblazer on the SNES, it's kind obscure. It's a platformer with RPG elements.
