Of course I have some obvious faves (Mario, Link, Samus, Solid Snake etc.), but here are some that I haven't seen mentioned yet.

hmm favorite character... i'm going to interpret this as being the character i like best as a person, or one with a strong story.
1. Solid Snake - i think the voice acting is what makes this one a win. Snake is awesome and i don't think there's anyone who would say otherwise
2. Albel (Star Ocean 3) - though at first he's your average bad guy murderer but the events he's in are hilarious. the guy's ruthless, even though you get him on your team, he tries to kill the main character quite a few times. it's good fun.
3. Aya (Parasite Eve) - even though she turns out to be a not-so-hideous monster, she still decides to fight for good. it's a nice twist and sure was fun as hell playing it!
now for classic characters i enjoy playing:
1. Mega Man - shoot now, ask questions later. everyone enjoys doing that!
2. Spawn - awesome character with awesome artwork. in most games Spawn can perform many powerful necroplasmic attacks. i just love doing that!
3. Sonic - though recently he's been getting butchered with all the new-age sonic games, i'll always remember the classic games. blasting through stages super fast. for some reason, i've always enjoyed fast-paced character. i hate games where your character is TOO SLOW.

I like all characters, Vivi the black mage, Vaan from Final fantasy XII, hell even that random moogle in Crystal chronicle series (but the black night in the first crystal chronicles will never be forgotten) so sad to say i enjoy most fantasy/RPG/Adventure/SRPG(Social Role Playing Game)/action games. (i named only few and some only from final fantasy series as you noticed.)
