Which emulator are you using, and which version?

It's recommended that you use ePSXe 1.51 for FF IX. Try that and see if it helps.

Alright, I'll download it and give it a shot.

    I couldn't find 1.5.1, is 1.5.2 alright?

It's not actually recommended to use 1.5.2. You have to use 1.5.2, the game hangs in 1.6.0. Although you can play to that place in 1.5.2, then continue in 1.6.0.

Assuming that you're using either the D3D or OpenGL video plugin, increase off-screen drawing to at least 2.

And yeah, with ePSXe 1.6.0, the game freezes at the Dali airship scene, so you should just use 1.5.2.

Everything these people are saying is 100% true and will allow you to play them game all the way through with almost no problems. Although I'm now using an emulator called pSX The Emulator (yes that is exactly what it's called) and I've made it a little ways into disc 2 with no problems at all.

It's actually required to use 1.5.2 as it hangs at the airship sequence.

EDIT: Gues I should have read further up...
