Question I'm going to sound like a total n00b but...

My question is this. I downloaded all the seperate Suikoden 2 files from emuparadise.org, and when i went to extract them, they all had the same names but diffrent sizes. I'm assuming that they were split for easier downloading, but this is my question. How do I put them back together so that I may play Suikoden 2?

You don't. Just extract the first one. They all extract with each other. Just get winrar http://rarlabs.com for the trial. And just double click the first file. They'll all extract.
