I scanned each of the files with virustotal.com as well as McAfee on my pc. My local AV picked up nothing while virustotal.com picked up malware in both files. Is this a false reading? Are these files still safe?

It's common to pick up false positives for patches/tools. I would probably try the second link I posted as I think it's a more recent patch project.
There are instructions on the authors site (use the crazycatz00 link on the romhacking page).

    Edit:
Also, McAfee likes to be retarded. Norton does too, among others.

    Edit 2:
If you're ever looking for patches try looking for a prepatched game first. If you look at the masterlist for any upload section here such games will be listed with a [Mod] prefix. After that check romhacking first for a patch, then fall back onto google for any translation blogs or alternative site sources (gbatemp etc).
