Which one is right here, and does it matter what version it is? Am I missing anything with 1.0 that I would be getting with 1.1? Just weird that it says Metal Gear Solid (U) version 1.0 as the .bin/.cue name but then retroarch has it as version 1.1

Either could be right. Check the CRCs of your bin files and compare them against the Redump entries to know for sure.

*PSA* Wii Redump collector's can now unscrub ISO files. So scrubbed games can now be verified. You can find the program to do this here
Best course of action is to join the RetroArch irc channel and bring it to their attention for a answer.

THE BEST METHOD to run PSX games (and everything else for that matter) is via Retroarch - http://buildbot.libretro.com/nightly/
If you have any questions on how to set it up on Windows please feel free to ask, its very easy.
There are several ways you can. Personally I just create a SFV file and look at it, but that needs a program installed to do that. You can just compress your iso files with Winrar/7zip on the lowest compression settings, then pop open the archive and Winrar/7zip will display the CRC values of every archived file.
