You can't screw yourself out of any keys in the water temple, but it can certainly seem like you did. I can only suggest reading a walkthrough, or for something easier to follow, watch a walkthrough...

It felt weird to me when I was playing it too. i actually stopped after just a few levels because I didn't like it.
