presea from tales of symphonia, after playing trough the game i felt really sorry for her.
Judas in Tales of Destiny 2, Leon in Tales of Destiny.
Gabranth in FFXII. Vayne, too, to a certain extent.

Vivi from Final Fantasy IX.
Half the game you just want to hug the poor kid, even though he's a ridiculously powerful mage (yay Flare)

He goes through so much bullshit to be sent back again (Doom 1 to Doom 2) then they reboot the series so Doom 3 he at it again (De Ja Vu xD)
This is a difficult question for me.. I kind of feel like I should know the answer to this immediately, but somehow it escapes me.. The only notable character that DOES come to mind though, would be KOS-MOS from the Xenosaga series. Despite being a machine, she was very heart-warming a character in her loyal dedication to Shion.. Certainly not a character I'll ever forget anyway.
Maybe if I can think of anyone else I'll post them here later.
Probably Rinoa from Final Fantasy VIII and I might dislike Final Fantasy VII to certain extents, but Aeris.
kratos from god of war as well. it looks like his family meant a lot to him since he killed all the gods just to avenge them. i also felt sorry for caim and angelus from drakengard.

Also Miniblins from LoZ: Wind Waker, but that's mostly because they makes these amazing sounds :D

Aerith... she's been immortalized as the biggest shock in all of RPG history somehow, even though most of the people I know barely batted an eye when she bit the dust.
And here is some constructive criticism sure to enrage the legions that had never played an RPG prior to FFVII:
She seems passive, but she’s really passive aggressive and manipulative about her feelings for Cloud. She’s confused and doesn’t know what she wants, which is fine. But she’s too weak to do anything but smile stoically and take a beating like all perfectly tragic princesses should.
Her death was not an example of how games can invoke a strong emotional response from the player. It’s an example of how a cutscene can trigger an emotional response, and that’s been happening since the introduction of dem dar movin’ pictures. She doesn’t deserve a literal beating. She deserves a symbolic burning in protest of what she stands for, the one dimensional Barbie Doll smiling face that will forever go on feigning optimism and happiness in the name of femininity.

Anyways, normally I feel no remorse when I kill someone on an "evil" character in an RPG (because, you know, actually trying to assume the role) but after I killed her in the arena and Thunder chastised me, and when he said "How black your heart is" when I was trying to woo lady Grey... I don't know. It got to me.

I would have to say Cpt. Price from the Call of Duty Modern Warfare series. He has been a heart touching character for me since call of duty 4: modern warfare. He has style, and he is an epic character :D
In Modern Warfare 2 at the last stage when you are just lying on the ground watching Cpt. Price fighting General Sheperd. when Cpt. Price isnt moving anymore, I almost cried when I thought he was dead, while I was yelling "this can't be?!".
I love that guy :) He is the best Call of Duty character in my opinion ;)
I may be late on this topic, and i was bored and decided to scroll through the list of forums, but i would like to say out of the games available to me, i think aigis from persona 3 (i have portable) is heart touching. some might not know (my friends have proven this because they only like to play for skill) but that game does have a lot of mental mystery and thought put into it. aigis' story in thatt game got to me.

In Katamari Damacy, the king touched my heart, he was such an innocent character.

Zack Fair- FF Crisis Core- he never once swerved from his path, and gave his life to protect a freind who he knew may not survive anyways. He never did anything wrong, but was still betrayed by Shinra for no reason. He was the catalyst for the entirety of FF7, for Aeris would have never left the slums if she hadnt met him, he prevented Sephiroth from destroying the world earlier, he returned Genesis to humanity, and after all this, Shinra still hunted him down and killed him, and Aeris never knew what happend, eventually coming to the conclusion that he hadnt loved her. His goal in life was to become a hero, and his motto was:
"Embrace your dreams,
and no matter what happens- protect your honor,
as SOLDIER.
pikachu-pokemon yellow- You could see all of his emotions, from anger to love, and when he was sick, when he was sleepy, etc.
it was touching when I was 10.
Orochi- warriors orochi 2- at the very end, it turns out that this monster who had brought the two worlds together and started a war, did so to unite the people, for he knew if they had to work together to kill him, they would unite
CaoCao- dynasty warriors- dont think of this as the cold man from the games, the real man was a true hero, who had a plan for democracy and no desire to rule. The other two rulers of the time were different. Liu bei had no plan, he just wanted peace. Sun Jian just wanted power
