John Lithgow's character in the movie Ricochet. It's so hilarious because you see the guy as some harmless professor type in Harry and The Hendersons or on Third Rock from the Sun; then he's this completely psychotic badass in the aforementioned film.
I like Zio and Dark Force from Phantasy Star IV. Yes, they are from my favorite game, but damn, Dark Force is so generic, but he's also evil that infects an entire STAR SYSTEM. That's fucking wicked! Zio is deliciously evil, also, and though he is a puppet in comparison, he pulls his punches on characters and toys with them, knowing well that early on he could have killed them well. It does become his downfall, though, because it causes them to discover his weakness, which ultimately causes him to die. He'd have been more fun as a surprise villain to rise again, though. Shame they didn't do it, though.

I've always liked Khan Noonien Singh from Star Trek.
He's basically the consummate bad guy: He ruled the world at one point, got ousted, and is looking for revenge and gets it when he "kills" Spock

another favorite would be Trelane from TOS.
He's technically the bad guy from one of the better episodes, and is sort of made fun of in an episode of Futurama

Fire Emblem's Jaffar. He was originally a bad guy, no, a bad ass bad guy. All those 1 hit kills. And, you get him to your side later. LOL. He's one of the best.
