That's sort of what happens with this series anyway. You spend a lot of time trying to figure out just what the hell is happening.
There's still quite a few things that are left unexplained or were only briefly hinted on.
And the confusion comes with the territory. A good chunk of the story is a huge series of plots between time travelers (Hakumen), demigods (Rachel, Terumi), essential gods (the master unit/Rachel's bosses from the CS intro/true end), mortals who know way too much (Jubei, Litchi, Kokonoe), and how the individual factions within the group of people who actually know what's happening intend to manipulate the masses/rest of the cast via the Library (magic focused government), Sector Seven (science focused resistance movement), and the various systems (Amaterasu, Boundary) to reach whatever end they desire.
But I was leaving.
