The .mds is just a few KB  It's a control file that DVD burning apps will use, it'll tell DVD Decrypter all the details it needs to burn it's corresponding iso.
Try loading it into DVD Decrypter right now. An error will popup, cause DVD Decrypter will know that you're missing the .i00 file

Help! My game stops after the cut-scene where Yuna does her first sending. I can hear the sound of water, but the screen is plain black, and nothing else happens.
What is going on, and what I can do? =/
Also, where do I put the .sfv archive that is at the first post?
Edit: Maybe this is the problem. I got de .msd file, the i00 and the i01 in the same file (the 001, 001 rar are not there, only the 3 past ones). So, I mount the .msd with Daemont Tools, then open the DVD decrypter and read the image. Then I open the pcsx2 and run the game. It get me until the Yuna Sending, and that's it. I recently noticed that the file that de DVD Dcr mounts is only 2gb! That is the problem? Missing data? Why's that?

So I have the .mds, .iso.001, and .iso.002 files all in one folder, but when I try to mount the .mds with Daemon Tools Lite it says "Unable to mount image. File not accessible." Is there any way to fix this? I'm running Vista 64-bit.
I also tried using Virtual CloneDrive, which successfully mounted the .mds, but then when I open pcsx2 and click configure->Cdvdrom and click "select iso" and browse to the E: virtual CD, it says "Windows cannot access this disc".
Can anybody tell me what I'm doing wrong?

Did you rename the .i00/.i01 files, and you're trying to use the .mds? If you did that's your problem. If you're using the .mds the files need to be left as is. If you rename and number the iso chunks you must join them, they're entirely unusable till you finish the joining process.

Ah, now it mounts perfectly. Thank you!
Now I'm assuming that I set up pcsx2 wrong, because when I try to run the CD/DVD, I'm getting an infinite loop of isoReadBlocks, with >105 at the end.
Then I tried using the run iso option and I got "read error 0 in _isoReadBlock" a few times and "couldn't read from CD!" a few times. Then the PS2 screen came up and told me to put in a game disc or something along those lines.
Any idea on what I did wrong? (Please direct me to the right place to ask about these issues if this is not it)

Hmm, I really don't know anything about PCSX2. But considering your errors, did you fix what you changed on the iso correctly? Like you didn't get the chunks switched around, did you?

I'm pretty sure I did it correctly, since I seem to be having the same problem with other isos as well.

omg i stuck up in game..T_T i cant play anymore...its always like that same time i reset same place to stuck up...
it was when the group try to lure SIN in the beach then after they were Attack by SIN and when i regain to control back on Tidus and walk to the boy where he suddenly shout and then turn white , Stuck UP!!!!!
then i can do nothing anymore T_T

You're playing on a PS2 right? I'd guess it's just a quirk in your burn that doesn't want to read on your PS2. Burn another (preferably on different media) copy of it and try again.
If you already deleted your download you can just drop your burn in your PC and make an ISO from it with DVD Decrypter. After you've made an ISO you need to verify it's CRC (make a sfv for it with QuickSFV, that'll list the CRC), just in case your burnt copy is really borked. If you come up with 9AD80720 you're fine to burn away. If you don't come up with that, beat your burnt copy mercilessly with a hammer and download again
