Forgot to add some bosses from The Legend of Dragoon on PSX. Any of the fights with the Virage, the fight with Lloyd at the end of disc 3, and of course, the final fight, Melbu Frahmha.
Nice to see some one else here like legend of dragoon.
I also thought the fight with Grand Jewel was pretty good. And the fights with lenus
I was disappointed with the Grand Jewel; he was just way too easy. That could have been due to my excessive leveling, though
I haven't played in a long time. I'm not sure if I know who Lenus is. Was she the Winglie that was working for Lloyd? If yes, then her boss battles were awesome.
lord blazer fight (final boss) in wild arms 2
crosell in star ocean 3
nyx avatar in persona 3
final margulus fight (e.s. levi) in xenosaga episode 3
neclord in suikoden 2
any esper fight in final fantasy 12
battle to retake sol falena in suikoden 5
final ramirez battle in skies of arcadia
luca blight (the chase ftw) in suikoden 2
and yes, i'm a huge rpg nut.
edit to fix a typo i just noticed.

One of my all time favorites would have to be fighting Magus in Chrono Trigger. I love the music that plays as you approach him and the torch/skull lights that light up as you advance. That whole fight is awesome, but a close runner up would be when you get to fight Slash and Flea, respectively.
Also, the hand to hand fight with the Ninja and later on Liquid in Metal Gear Solid will always be one of my favorites.
On the PC end, beating Kangaxx the Demi-Lich in Baldur's Gate II was great just because I couldn't believe I actually beat him. A close second, and more recently, FINALLY killing the Sloth Abomination in Dragon Age: Origins. He puts you through so much B.S., not to mention he's a pretty tough fight. It was awesome to see him go down since that part of the game took me longer than I would have liked. Plus I was glad to final see more vibrant colors in the place of that washed out filter that saturates the Fade.

And here I was guessing it'd be something from one of the Mulan games.
Soul Reaver 1, Melchiah, because he was the first boss and was so scary it took me like 15 tries to complete (I seriously don't know how many) and I was making bricks even while defeating him. Dumah was also pretty scary because he chased you and shook the screen when he did! I <3 Soul Reaver!
or maybe
Kitanji's Dragon Cantus in The World Ends with You

reading that brought to mind the final boss in legacy of kain defiance. the cut-scenes, the battle itself, and the ending was so cool. love the legacy of kain series (even enjoyed blood omen 2 a bit).
