In the ps2 iso downloads, What is the difference between Need for Speed Most Wanted (USA) v1.00 and v2.00?

Sounds weird but they were probably dumped in different conditions. Same goes for anything else like snes etc.

What I mean by 'different conditions' is, for example, on wii, you can do wi-fi, sd or usb dumping of Wii/GCN games.

Could also be patches or something.

    No, that's all wrong.

They're different builds released by EA at various points in Most Wanteds print run. What exactly is different about them I don't know, it's most likely some codefix they felt it required. You can see some details here:
    http://redump.org/disc/10264/
    http://redump.org/disc/11088/

In instances like this it's usually best to grab the later build. Unless of course you know what the changes are, or you want some cheat device to work (codes are usually built for 1.0 releases, when the interest is out there).
*PSA* Wii Redump collector's can now unscrub ISO files. So scrubbed games can now be verified. You can find the program to do this here

Later builds? Wonder why they would try to put more codefixes anyway. Apart from things like glitches of course for some games (maybe not for other consoles like the glitchy Sonic 06).
