Enable the Speedhacks option in the Emulation Settings, and VU Add Hack under the Game Fixes, as well update your current GSdx plugin to the latest version, 3693.

SO3 is among the other games that have speed issues on the emulator, as it considered as 'high-end' game, and use polygon-kind-of graphic to run, no surprise the game will get slower on certain events(or the whole game) even if you have good PC. Though I was once have slightly the same specs and problem like yours, but managed to get some boost on it by using the previous beta, r1888, which preferred by most people to run some games that are lag/slow on their PC.

Try fiddling around with the Speedhacks, but don't use any of the microVU hacks.
