Plus, ISO+MP3 is annoying and so far I've only seen this on Sega CD ISOs. As for .cdi, I've only seen it on DC ISOs.
what is better about one than the other...or is the difference just that they are used by different programs.

iso+mp3 is not 1:1 copy
(can call it a rip)

ISO + MP3 is often used for Sega CD, NeoGeo CD, PC Engine CD, and Saturn ISO's.
I've also seen one PSX game (Rally Cross) that was ripped to ISO + MP3.
Because MP3 is a "lossy" audio compression format (meaning that "unnecessary" data is discarded when compressing from wav to mp3) it does not produce a 1:1 copy.
