Mulder would probably be some dirty survivalist hobo living in a shack in the woods. Probably thinks the government is behind the outbreak and planning to "repopulate" once the virus burns itself out. The aliens meanwhile get to test their new bio weapon.

Scully probably would have just lost her shit and gone super crazy religious. Maybe committing human sacrifices to appease her god. Or spouting revelations to everyone who'll listen. Initially she was all Mulder is clearly insane because aliens don't do something this mass scale. It's clearly just some virus or something. But time wore her the fuck down.
